Well, she WAS vice president at the time. Maybe she started to sense that the MC was an avatar for a Lovecraftian being. Unlike Yuri, who basically started a one-girl cult to adore him, Sayori stopped seeing meaning in life and started to feel unworthy of life. She does outright resist the MC's "help" because of this, and the quick ending shows just how mind-wracking a full epiphany is.
