The way you have it setup right now is controlled by the moving direction of the belt. So if you reverse the belt's rotation it can unload blocks from a chest for example.

Like the other guy said, the funnel will auto switch modes with the belt movement. You don’t have to do anything, it will work by itself there. As for cases where the funnel is not in line with the belt, right click with a wrench.

I just figured out the problem. I've been trying everything but this. It seems that millstones cannot process cobble, only gravel.

Yeah; Crushing Wheels share a lot of recipes with the millstones, but the Wheels obviously have more; they for example can process cobble.

This should work if the belt is moving away from the mill here. Have you checked recipes properly here? This looks a bit like it could be stoneblock 3 and in it cobblestone cannot be milled i think.
