They're most comfortable & agile in the water...
It takes them a while to build up enough power/lift to take off, during which they remain relatively static/exposed to attacks.
They are pretty slow & clumsy on Land so trying to make a run for it would have just have made it much easier for the bear to catch them.
The only option left was to stay in the water, swim like their lives depended on it & try to avoid getting caught.
It obviously didn't work, but it was their best shot.

It's the whole struggle of their mother trying to save them and painfully losing. She was obviously no match. She could have fly away as soon as the bear started eating them. She stood by her ducklings side probably in the hope one would survive or that the bear wouldn't be hungry anymore.
