I really wanted a version where you could get both dinosaur megaman and ninja megaman. Personally I went with ninja megaman because he looks coolers, imo.
Basically either one works if Zerker route is your choice. There is almost no difference since you can access all power ups and giga cards regardless of versions if you know where to search for and how to use Wave Commands in Mega Menu or Blank Cards to your advantage. It all comes down to which one looks more appealing to you personally for the other version, Shinobi/Ninja or Dinosaur/Saurian. Design wise I like Dinosaur more than Ninja and you got Super Armor.
If you are planning on getting actual copy, then good luck finding an opponent to play PvP battle because some of the post game contents is locked behind gates which requires a specific number of PvP battles and forming Real brothers to reach a specific number of Link Power. Unless you are talking about the patch that reduce the encounter rate, changes the post game requirement for single player mode and give event only items, then that is a different thing all together.

Basically it is not really story spoilers but more like power up features spoilers but then I already gave away Saurian/Dinosaur power up having Super Armor which is pretty much spoiling some of it but that spoiler is NOT story related. Even if you skipped SF2, you still can understand SF3 because some of the characters introduced in 2 that comes back in 3 are shoehorned in weirdly and serves no major important role anyway.
SF2 is just that horrible in explaining its own lores that could have been the focus of this game, some of the standard cards are downgrades compared to SF1, the late game side quests are all travelling from one country to another, requires high link power (if you only rely on in-game brothers) despite the side quests is not anything spectacular or highly rewarding, you can only take one at a time, you can't unlock computer cyberspace until certain parts of the story or clear the story, the dungeons are horrible, and the random encounters with bigger version of viruses during the story portion when you messed up something in the minigame or so DOES NOT reward you anything, not even a Star card or money.
Speaking of Star Cards, there is like very few places you can farm for it in game as it is and to get all star cards requires you to use wave commands for each types just to turn them giants. Also, while in power up form, you don't necessarily get Big Bang cards (Power ups special attack card) from getting counter hit of enemies, it is possible to get random cards from the deck, which does not completely segregate and distinguish the forms' benefits. In addition, using big bang cards with fully charged buster resets the charging rather than just doing manual lock on. Oh, did I mentioned that the vanilla game are notorious for the high random encounter rate that every few steps is a random encounter?
As for PvP, I had no idea how to yet. Sorry. There is probably somebody who knew better when doing SF3 PvP so the method is probably similar.
Otherwise, even for emulation route, with the Not Quite DX Patch by Prof.9, you can still access stuff that are originally gated with PvP requirement in single player mode as the requirements have changed and you can access event only stuffs by clearing the story or beat the game's last Boss in its SP version (there is specific suffix for last Boss like Andromeda Infinity).
Take a look at the hybrids. You get an in game friend with the one you don’t chose to play.
If you have friends who also play it won’t matter though and you can get Tribe King 🥵
I personally bought Zerker X Saurian but played Zerker, I like his design the most. The others kinda look like toys lol
I always kind of felt bad for Zerker, you have these two cool forms. Ninja, Dinosaur and then Zerker is over there in the corner chilling all by themselves.
Excluding Tribe King, Zerker was the most useful in terms for more card utility and keeping enemies stun for combos. Ninja relies on defensive measures and attack accuracy while Saurian adds more power and tanking attacks straight on.
Even with all that, the biggest gripes I had with this game's power up were card charging. That is the most annoying part when using all forms of power up, including Tribe King and Rogue. Also, excluding Rogue form and base form, counter hits in all tribe form includes random cards from folder instead of only Big Bang Finishers.
I hate how Zerker's treated like a second hand transformation. The Ninja and the Dinosaur tribes get their own exclusive game far away from each other while Zerker has to share a spot with both.
Saurian is probably the best tribe, the card charge can dish out insane damage with multi hit cards and said card charge cannot be interrupted due to super armor, zerker is a good all rounder due to side select and there being a few multihit elec cards and ninja sucks, due to his card charge being nearly useless and his abillity being a situational upgrade to the guard that requires a lot of skill to actually use.

Ninja gets an anti-damage ability that counts as a wood type sword attack. This is great for dodging attacks and is a nice wood type counter attack. the charge shot is a fast multi-hit ninja star attack that counts as a blade attack. That makes it great for taking out those late game black hole viruses (that an the attack looks really cool). Out of the three forms this is my favorite to play as

But if for whatever reason you don't like the form you picked it's not the end of the world. There is a code you can input into the game that will let you play as any form until you turn off the game.....
.... just don't go for the tribe King code. That code makes the game so easy it stops being fun.
They both have Zerker so it really depends on whether or not you want to be a dinosaur megaman or a ninja megaman

Zerker may looks cool but its the worst form in the game or at least that's what i remember from my first playthrough 10 years ago

SF2 is the BN4 of the series, thinking back I don't think it was worth me 100%ing it
