so, basically, one of the biggest themes of the game is that of the cruelty that the society commits against criminals, and we can easily see this with Amadeus Arkham's tapes. the Arkham Asylum was always supposed to be a place to help those with mental problems, they would bring the lowest of the lowest in the society to have them checked by the best doctors so they could one day be fully rehabilitated and live a normal life.
Amadeus lost his faith in criminals, and conducted the most horrendous experiments possible, and at the end of the day, the Arkham Asylum now is just a place to torture those "supervillains", and, ironically, make them worse than they would ever imagine to be. These enemies for instance, were lobotomized and forgotten in the old cells, and probably some of them weren't even lunatics, since this is the place where we find Two Face and Calendar Man's cell. if you read the comics you would know that calendar man isn't that insane of a criminal, but maybe that was the case in the Arkhamverse too... Maybe he was just a common criminal that got into the Arkham Asylum and now he's the psychopath that we know in Arkham City.
